The value of any kind of data is greatly enhanced when it exists in a form that allows it to be integrated with other data. One approach to integration is through the annotation of multiple bodies of data using common controlled vocabularies or ‘ontologies’. Unfortunately, the very success of this approach has led to a proliferation of ontologies which itself creates obstacles to integration. The Open Biomedical Ontologies (OBO) consortium has set in train a strategy to overcome this problem. Existing (...) OBO ontologies, including the Gene Ontology, are undergoing a process of coordinated reform and new ontologies being created on the basis of an evolving set of shared principles governing ontology development. The result is an expanding family of ontologies designed to be interoperable, logically well-formed, and to incorporate accurate representations of biological reality. We describe the OBO Foundry initiative, and provide guidelines for those who might wish to become involved. (shrink)

Background: The factors influencing parents’ willingness to enroll their children in biobanks are poorly understood. This study sought to assess parents’ willingness to enroll their children, and their perceived benefits, concerns, and information needs under different consent and data-sharing scenarios, and to identify factors associated with willingness. Methods: This large, experimental survey of patients at the 11 eMERGE Network sites used a disproportionate stratified sampling scheme to enrich the sample with historically underrepresented groups. Participants were randomized to receive one of (...) three consent and data-sharing scenarios. Results: In total, 90,000 surveys were mailed and 13,000 individuals responded (15.8% response rate). 5737 respondents were parents of minor children. Overall, 55% (95% confidence interval 50–59%) of parents were willing to enroll their youngest minor child in a hypothetical biobank; willingness did not differ between consent and data-sharing scenarios. Lower educational attainment, higher religiosity, lower trust, worries about privacy, and attitudes about benefits, concerns, and information needs were independently associated with less willingness to allow their child to participate. Of parents who were willing to participate themselves, 25% were not willing to allow their child to participate. Being willing to participate but not willing to allow one’s child to participate was independently associated with multiple factors, including race, lower educational attainment, lower annual household income, public health care insurance, and higher religiosity. Conclusions: Fifty-five percent of parents were willing to allow their youngest minor child to participate in a hypothetical biobank. Building trust, protecting privacy, and addressing attitudes may increase enrollment and diversity in pediatric biobanks. (shrink)

Pancreatitis is a complex, progressively destructive inflammatory disorder. Alcohol was long thought to be the primary causative agent, but genetic contributions have been of interest since the discovery that rare PRSS1, CFTR and SPINK1 variants were associated with pancreatitis risk. We now report two associations at genome-wide significance identified and replicated at PRSS1-PRSS2 and X-linked CLDN2 through a two-stage genome-wide study. The PRSS1 variant likely affects disease susceptibility by altering expression of the primary trypsinogen gene. The CLDN2 risk allele is (...) associated with atypical localization of claudin-2 in pancreatic acinar cells. The homozygous CLDN2 genotype confers the greatest risk, and its alleles interact with alcohol consumption to amplify risk. 1 Evidence-based policy requires researchers to provide the answers to ecological questions that are of interest to policy makers. To find out what those questions are in the UK, representatives from 28 organizations involved in policy, together with scientists from 10 academic institutions, were asked to generate a list of questions from their organizations. 2 During a 2-day workshop the initial list of 1003 questions generated from consulting at least 654 policy makers and academics was used as a basis for (...) generating a short list of 100 questions of significant policy relevance. Short-listing was decided on the basis of the preferences of the representatives from the policy-led organizations. 3 The areas covered included most major issues of environmental concern in the UK, including agriculture, marine fisheries, climate change, ecosystem function and land management. 4 The most striking outcome was the preference for general questions rather than narrow ones. The reason is that policy is driven by broad issues rather than specific ones. In contrast, scientists are frequently best equipped to answer specific questions. This means that it may be necessary to extract the underpinning specific question before researchers can proceed. 5 Synthesis and applications. Greater communication between policy makers and scientists is required in order to ensure that applied ecologists are dealing with issues in a way that can feed into policy. Substance dualism is compatible not only with Cartesian dualism but also with a number of nonCartesian alternatives, including several varieties of Thomistic dualism, William Hasker's emergent subject dualism, and the holistic anthropology of E. J. Lowe. Due to recent developments within the philosophy of mind, a renewed interest in historical and contemporary theories of the soul, and a more careful evaluation of what does and does not follow from neuroscience, substance dualism is back on the table for a serious critical (...) reevaluation. This chapter reviews the developments in the philosophy of mind and in scholarship on the soul. It shows that substance dualists and their many critics have been brought together by a shared focus on the nature of mental subjects. The essays consider five overarching themes: covenant, natural law, and human rights; social pluralism and social justice; Christian responsibility for society; economic and political realism; and Christian ethics in a global era. One of the book’s strengths is that it ambitiously probes—as Stackhouse’s own work does—the substantive interrelationships of these themes. Harold Breitenberg’s opening essay clarifies the meanings of public theology, but it does not account for recent developments, including comparative interventions that reconstruct modes of public theology.In the second section on key issues in public theology, John Witte speculates on whether Stackhouse would accept sixteenth-century Calvinist thinker Johannes Althusius’s “‘different and ‘even dangerous’” (36) theory of natural law. [End Page 205] Witte’s query, which begs comparisons vis-à-vis Catholic models of public theology frequently neglected in the book, is critically addressed by Don Browning’s essay. Browning’s theology of covenant includes a subordinate theory of natural law because “the concept of covenant cannot stand alone” (49). Other essays include reflections on covenant by Hak Joon Lee (which reconstructs Abraham Kuyper’s theory of sphere sovereignty) and Richard Mouw (which analyzes neo-Calvinist conceptions of law, covenant, and common morality). Similar to Browning’s caution to Stackhouse, Mouw censures a complete rejection of natural law (104); pace Browning’s critique, Mouw applauds Stackhouse’s insistence on the prominence of covenant in neo-Calvinist ethical and social theory. Interrogation of these disagreements by either the editors or the contributors would have strengthened the book.The book’s third section examines public theology in a global context. Differing from Stackhouse, William Schweiker charts the basic anthropological and existential components of a cosmopolitan conscience to overcome the universalist and particularist difficulties within public theology (134–38). Other thinkers appropriate interreligious dialogue as constructive models. Mark Heim contends that, in the face of massive global suffering, interreligious dialogue must promote human flourishing. Scott Paeth similarly sees dialogue as a mechanism for overcoming religiously motivated violence (166). Peter Paris, Shirley Roels, and Deirdre King Hainsworth all point to various features of technology as pathways to new articulations of public theology. In this response to the papers on Jonathan Edwards's ethical thought by Stephen A. Wilson, Gerald R. McDermott, William C. Spohn, and Roland A. Delattre, I comment on their efforts to show that ideas drawn from Edwards can be successfully appropriated for use in contemporary ethics. I conclude that the four authors build a strong cumulative case for the view that some elements of Edwards's thought can serve as resources for our ethical reflections. But I also argue for a (...) deflationary view of how much of Edwards we will find it feasible to take on board when we engage in the task of working out a religious ethics we might accept. (shrink)

Alan Millar's paper (2011) involves two parts, which I address in order, first taking up the issues concerning the goal of inquiry, and then the issues surrounding the appeal to reflective knowledge. I argue that the upshot of the considerations Millar raises count in favour of a more important role in value-driven epistemology for the notion of understanding and for the notion of epistemic justification, rather than for the notions of knowledge and reflective knowledge.

Epistemology has for a long time focused on the concept of knowledge and tried to answer questions such as whether knowledge is possible and how much of it there is. Often missing from this inquiry, however, is a discussion on the value of knowledge. In The Value of Knowledge and the Pursuit of Understanding Jonathan Kvanvig argues that epistemology properly conceived cannot ignore the question of the value of knowledge. He also questions one of the most fundamental assumptions in (...) epistemology, namely that knowledge is always more valuable than the value of its subparts. Taking Platos' Meno as a starting point of his discussion, Kvanvig tackles the different arguments about the value of knowledge and comes to the conclusion that knowledge is less valuable than generally assumed. Clearly written and well argued, this 2003 book will appeal to students and professionals in epistemology. (shrink)

Can you draw a clear line through American history from the Puritans to the "Nones" of today? On the surface, there is not much connective tissue between the former, who often serve as shorthand for a persistent religious fanaticism in the United States, and the almost one quarter of the population who now regularly check the "None" or "None of the above" box when responding to surveys of religious preference. Along the way, it defends a commitment to a unified causal sense of ‘because’ and offers a proprietary explanation of grounding skepticism. With the causal metaphor account of metaphysical explanation on the table, an extended discussion of the relationship between conceptual structure and metaphysics ends with a suggestion that the semantic facts about ‘because’ (...) tell against grounding-causation unity. Jonathan Kvanvig presents a compelling new work in philosophical theology on the universe, creation, and the afterlife. Organised thematically by the endpoints of time, the volume begins by addressing eschatological matters and the doctrines of heaven and hell and ends with an account of divine deliberation and creation. Kvanvig develops a coherent theistic outlook which reconciles a traditional, high conception of deity, with full providential control over all aspects of creation, with a conception of human beings who are free (...) and morally responsible. This paper pursues a question about the spatial relations between the three types of matter posited in Margaret Cavendish’s metaphysics. It examines the doctrine of complete blending and a distinctive argument against atomism, looking for grounds on which Cavendish can reject the existence of spatial regions composed of only one or two types of matter. It establishes, through that examination, that Cavendish operates with a causal conception of parts of nature and a dynamic notion of division. While the possibility of (...) unmixed spatial regions is found to be consistent with both the doctrine of complete blending and Cavendish’s anti-atomism by themselves, it is finally ruled out by a consideration of her theory of place. In fact, the geometrical question of the spatial relations between types of matter that drives the paper is ultimately exposed as illicitly mathematical from the perspective of Cavendish’s metaphysics. I am impressed by how angry Jonathan Crewe is, but I found his remarks confused and unclear and so I’m uncertain how to reply. Whatever the matter it, he wants “to forestall a sense of academic obligation on anyone’s part to work back to Cavell through Bruns” . God knows this might be a good idea, judging from what James Conant says.Conant’s criticisms are directed at the section of my paper called “The Moral of Skepticism,” which he cannot help (...) wanting to rewrite, since he has a much more intimate grasp of Cavell’s thinking than I have. I imagined myself on the outside of Cavell’s texts, trying to characterize them in a certain way, not on the inside, giving an account of their genesis. Obviously my paper is neither philosophy nor literary criticism but a crossdressing of the two that is bound to make someone like Crewe bite his teeth. I appreciate Conant’s forbearance. Gerald L. This paper presents evidence that ‘because’ is importantly ambiguous between two closely related senses covering what are usually called causal explanations, on the one hand, and grounding or metaphysical explanations, on the other hand. To this end, it introduces the lexical categories of monosemy, polysemy and homonymy; describes a test for polysemy; and discusses the results of the test when applied to ‘because’. A theology aims to explain the nature of God. A metatheology investigates more fundamental issues concerning how to structure such an intellectual endeavor. This book examines where it is best to start the project of theology in the hope of offering a defensible metatheory from which a complete and elegant theology can be developed.

Jonathan L. Kvanvig presents a new account of rationality, Perspectivalism, which both avoids elevating rationality so that only the most reflective of us are capable of rational beliefs, and avoids reducing it to the level of beasts. He defends optionality about what it is reasonable to think, and provides a framework for rational disagreement.

National Enquirer commercials tell us that some people want to know. I have no idea what such a desire has to do with reading tabloid journalism, but the avowal of wanting to know interests me. Maybe this desire is shared by all; at the very least, curiosity is universal. Curiosity may amount to a desire for knowledge, or perhaps it might be explained in other terms, such as a desire for understanding or for finding the truth. Perhaps none of these, (...) even. Maybe the desire is only one of being able to make sense of one's experience of the world. Or maybe the important matter is not the existence of any desire at all. Perhaps, that is, it is not desire as such that drives the search, but rather some need or interest or purpose. (shrink)

This paper reconstructs Margaret Cavendish’s theory of the metaphysics of artifacts. It situates her anti-mechanist account of artifactual production and the art-nature distinction against a background of Aristotelian, Scholastic, and mechanist theories. Within this broad context, it considers what Cavendish thinks artisans can actually do, grounding her terminological stipulation that there is no genuine generation in nature in a commitment to natural and artistic production as the mere rearrangement of bodies. Bodies themselves are identified, in a conceptually Ockhamist manner, with (...) their figures, so that the resulting theory of mere rearrangement is Scholastically respectable. The paper also offers literal interpretations, focused narrowly on the philosophical content of her theories of art and artifacts, of her claims that art concerns only “nature’s sporting or playing actions”, that its products are “deformed and defective”, and that they are “at best …mixt or hermaphroditical.". Contextualists claim two important virtues for their view. First, contextualism is a non-skeptical epistemology, given the plausible idea that not all contexts invoke the high standards for knowledge needed to generate the skeptical conclusion that we know little or nothing. Second, contextualism is able to preserve closure concerning knowledge – the idea that knowledge is extendable on the basis of competent deduction from known premises. As long as one keeps the context fixed, it is plausible to think that some closure (...) principle can be articulated that will survive scrutiny. Opponents of contextualism often try to gain an advantage over it by claiming that their view mimics these virtues of contextualism as well as having other virtues. A recent example of the same is termed ‘contrastivism," as presented by Jonathan Schaffer. I will argue that the representation made is chimerical, that in fact contrastivism has no hope of mirroring these twin virtues of contextualism. (shrink)

Suppose we want to know whether a person justifiably believes a certain claim. Further, suppose that our interest in this question is because we take such justification to be necessary for knowledge. To justifiably believe a claim requires more than there being a justification for that claim. Presumably, there is a justification for accepting all sorts of scientific theories of which I have no awareness; because of my lack of awareness, I do not justifiably believe those theories. Further, even if (...) I, by chance, did believe one of those theories, I might not justifiably believe it; for I may be completely unaware of any justification for it. I then would not believe it.. This paper explores Cavendish’s argument for what she calls “animate matter.” Her commitment to the ubiquity of animate matter, styled “Cavendish’s animism,” is presented as the conclusion of an inference to the best explanation of nature’s order. The reconstruction of Cavendish’s argument begins with an examination of the relationship between God’s creation of our world and the order produced through nature’s wise governance of her parts. Cavendish’s materialism and anti-atomism are presented as ingredients in her final account of God’s ordering (...) of the world by making it a self-moving whole. On the present account of Cavendish’s metaphysics, this self-moving whole then freely produces the regular motions that constitute its ordering of itself, as a distinct ordering beyond God’s initial act of creating our world. The depth of Cavendish’s commitment to the animistic elements of her materialism—or in other words, the extent to which her system is genuinely animistic—is then considered. (shrink)

Alan Millar's paper involves two parts, which I address in order, first taking up the issues concerning the goal of inquiry, and then the issues surrounding the appeal to reflective knowledge. I argue that the upshot of the considerations Millar raises count in favour of a more important role in value-driven epistemology for the notion of understanding and for the notion of epistemic justification, rather than for the notions of knowledge and reflective knowledge.

Anti-intellectualist theories of knowledge claim that in some way or other, practical stakes are involved in whether knowledge is present (or, where the view iscontextualist, whether sentences about knowledge are true in a given context). Interest in pragmatic encroachment arose with the development of contextualist theories concerning knowledge ascriptions. In these cases, there is an initial situation in which hardly anything is at stake, and knowledge is easily ascribed. The subsequent situation is one where the costs of being wrong are (...) fairly significant from a practical point of view, and the claim made by pragmatic encroachers is that knowledge should not be ascribed in such situations and typically is not by competent speakers. My goal here is to show how mistaken the idea of pragmatic encroachment is. (shrink)

This paper focuses on Pittard’s path to rationalism. It begins from the master argument Pittard identifies against rational disagreement among epistemic peers. It raises an issue for Pittard’s endorsement of the first premise of that argument, but focuses primarily on the third premise. It suggests a way of denying the third premise beyond the possibilities Pittard identifies, and then questions the strategy Pittard uses for ruling out competitors to his rationalism for defending the possibility of partisan justification in cases of (...) peer disagreement. A bibliography of a dozen earlier editions of E(pictetus), a painstaking bibliography of secondary literature, an index nominum, a generous index locorum, and a brief subject index are also included.
